Water Proofing PCB and battery

What should I use to water proof a pcb and battery? Can I coat it with silicon?
I have a pcb and lithium ion batteries in a project box. Water can possibly come in through the charging socket. I'm wanting to protect it if I'm in the rain or drop it in the water

Yes you can. You can also use epoxie to fill the cavities.
Sounds like you plan potting all the parts.

Maybe it is good to have the parts accesible in event of failure or replacing battery.
Then just a good amount of silicon around all connections should be more then adequate (unless you have the risk of diving more then a metres deep).
It helps to build a collar from ducttape on the inside, so you can apply the putty where you want it, and to prevent it from running while setting.
