I just got one of these big guys, and I'm very satisfied with its size and heft as well as the apparent quality of build. It also has a very nice beam profile, with an intense white core and a white skirt. However, my own testing shows it to be less powerful than my MicroFire Challenger L500R 7-emitter (Cree Q5) light, which I believe to be fairly rated at 900 L OTF. I estimate the RRT-3, with its SST-50 emitter, puts out about 700 L, significantly less than the claim of 1200 L from the mfr.

I also have 4Sevens' new Quark 123 Turbo X with the Cree XM-L emitter, also fairly rated at 450 L OTF. The XM-L, which is also used at higher outputs in other applications, seems more or less comparable to the SST-50. Now, if the XM-L can be put into the tiny Quark, it seems it ought to be possible to swap out the much larger RRT-3's SST-50 for the brawnier SST-90.

On the other hand, I am speaking as a complete novice with respect to doing emitter swaps, and I recognize that there may be unsuspected pitfalls. For example, the SST-90 might take higher voltage than the '50, which the control electronics of course wouldn't supply. Any thoughts?

When the SST-50 is driven to specification, it should indeed be around 1200 emitter lumens. Chances are that your challenger with 7 x XRE's is brighter than 900L. There are many thermal concerns with the SST-90 and it would need proper heat management. The S12 for example utilizes a thermal sensor that regulates current to the LED.
