Yes, I went and got some new eneloops and put them in a FM 6AA-2D holder and thought I would top them off before putting them into action...

This charge took ages to happen considering they are ready to go right out of the box, I picked the battery holder up and it was very warm. Then I realised I'd put all the batteries in the same way - so two of the batts had their +ve to the - ve and vice versa!!! ARGGG!!!!

So I'm just wondering damage done - will I need 6 new batteries or just the two that were in the wrong way??

I'm still hitting my head against a wall now!

You can try to recover them and they still may give a good capacity... But their total lifespan is probably damaged. If the 4 others are still good, replace only the 2 for you pack. The 2 that were reversed can be used elsewhere.

The Eneloop is proving to a very sturdy cell. Before giving up on any of them, I would try to determine if they will still accept a charge. You may be pleasantly surprised.

I would strongly suggest though, that you first charge the cells singly to ensure they are still okay before placing them all back in the holder to charge.
