I recently started using flashlights that run on Li-ion batteries, and was made aware thru this forum about the importance of checking voltage on these. I was able to purchase an inexpensive digital multimeter at WalMart, and want to make sure I am checking the batteries correctly. Is it a simple matter of setting the DMM to the correct setting, holding the red probe on the positive end and the black probe on the negative end, and then getting the reading?

Yep. Just dial the dmm to DCV 20 and do as you assumed; red + black -
