I measured the current of my L4 comparing 2 x CR123's and 1 bare LiIon cell (3.6v).

The KL4 drew about 1.25A from the CR123's and about 2.1A from the LiIon cell. Could this be due to the regulator working harder with the lower voltage LiIon or the lower internal resistance of the LiIon cell?

By the way I have been using the very simple charger on this site http://www.shdesigns.org/lionchg.html to charge my bare cells and it works well.

Yes the current increase with lower voltage is normal (power=voltageXcurrent, and the regulator try's tp keep power constant).
But your values are very high. I've measured 1.5A with a charged LiIon.
Perhaps your DMM has high internal resistance (=> even lower voltage and therefore higher current).
