Personally I find VLC does a decent quick job for most video transcoding tasks. I also use Media Coder when I'm dealing with trickier things like demuxing a multi audio tracked multimedia source with softsubs, etc. Both are FOSS (free open source software).

Don't forget SUPER...it's free also. I use it all the time.
