Id like to have an blue emmiter blinking at a rate of about 2 flashes ber second. What's the minimum amount of heatsinking required to keep the emmiter happy? Would a 1"x1"x1/16" sheet of aluminum be enough? It like the setup to be able to run for long periods of time.

2 flash per second, but what's the duration of each flash? From there on, you can calculate duty cycle and thus, heat produced and use the smallest piece of heat sinking needed.
