I recently obtained and used a Trustfire 14400 protected lithium ion cell from DealExtreme (http://www.dealextreme.com/details.dx/sku.3078). I put it in a Fenix LD01 and the output was awesome. Unfortunately I seem to have left it on overnight and in the morning the battery was flat i.e. it measured 0.0V. I connected it to my Thunder AC6 and charged it and all seemed fine. I am concerned however that the protection circuit did not seem to work and allowed it to totally discharge. I thought such circuits were meant to stop these cells from discharging below about 2.5V. Also, is such a deep discharge likely to have damaged the cell?

The protection circuit did what it's supposed to do and shut it down before you over drained the battery. It will also shut it down if you over charge the battery.

I am not sure why the cell read 0.0V. Was it REALLY 0.0V or was it 2.5V or so and it just measured zero because the protection circuit had "turned off" the cell?

It did exactly what it was supposed to do.
That's what a protected cell does .

You need to study the battery forum a little more and you will find that info.
