I have a 1995 motorhome that had the old sealed beam 4x6 halogen lights.

The only lenses that are available to me at this time are ones that take 9006 and 9005 bulbs. In other words I'm going from 4 seperate glass headlights to just two "bars"; plastic lenses with 2 holes in the back for 2 bulbs, regular and hi beams.

This motorhome chassis is a Ford F-53 (sort of like an F-550).

It is a 4 seperate headlight setup.

Can I simply remove the old 3 prong connector, and wire in 9005 and 9006 connectors?

How come? There are lots of options (a few of them good, many of them not good) for replacing those sealed beams. Most of them don't use 9005/9006 bulbs. What 9005/9006 headlamps are you thinking of using?

So far this doesn't sound like a good selection of lamps...

If you do so, the basic inadequacy of most motorhomes' headlight wiring will be aggravated on low beam because the 9006 bulbs are higher wattage than the 2A1 sealed beams, and your low beams will turn off instead of staying lit with the high beams.

With more detail about the lamps you are thinking of using, a more helpfully specific answer can probably be provided.
