I know the SF L4 Lumamax builds up a lot of heat when on. I know that means the heat sinking is working properly when that happens. My question is: Can I run my L4 for long periods of time with it's extreme heat build-up without damaging the LED or shortening it's lifespan?(I would be holding it to add to it's heat-sinking.)

Yes it is safe, and yes the lifespan might shorten. But think of it this way, you get 10,000 hours instead of 100,000 hours. That means you can run it continuously for over a year. If you put that in perspective, do you really use a flashlight that much in a lifetime? And that is assuming that the light being subjected to extreme heat. Do note however that these figures are just guesswork, but bottomline is, Surefire has a lifetime guarantee. I think they would be bankrupt if they couldn't live up to it.
